Organising Genealogy Research

Having tied myself in knots looking for a document I had printed recently I find myself thinking there has to be an easier way than just putting all the prints in a folder. I have on-line tree and add information to it, but not until I'm sure it's correct. What do most people do with information and prints/photos during your research, and how do you separate the definite connections from the possible ones..and do you have a system...I don't have lots of shelf space so open for any suggestions... Thank you
